What gives....
I have noticed as of late that when I click on pics I have viewed in my inbox, my progress gets cleared. Is this a bug from the latest code updates? If so lets hope that it can be fixed. I check what I have viewed in both my inbox and message center to mark where I have been so that I will not delte something I haven't yet viewed.

When I go back to my inbow (prior to 8-31-0, everything I have clicked would remain click, now when I cliock on a submission and then look at another, return to the inbox, everything that I have checked is now unchecked. It is annoying as hell becauseif I am commenting on a great peice of art, and then return to my inbow, I would have to find where I stopped and start fresh.

I understand now.
This is not even a bug in the first place; FA server is not responsible for "knowing" which checkboxes you have previously clicked on, because that information is either stored in browser cookies or (more often) not at all. The sole purpose of the checkboxes is to interact with the "Remove selected" button to identify which notices you want to dismiss from your Inbox.
Also, yak has (on more than one occasion) pointed out that your Inbox was never designed to be used as your own private viewing gallery. (That's more like what the +Faving system is for.)

remembering form contents across history is the responsibility of your browser, not the site
although I have no idea why you're not opening these things in new tabs; middle click in most browsers, or hold shift for a foreground tab

Yeah, I just use tabs, open up everything, then select all and clear it once I'm done.
