Don't use the bucket fill tool in PS. It's anti-aliased, unlike MS Paint or the like, so you'll end up getting these ugly borders unless you get it juuuuust right (which is rare). I'd recommend just making a new layer, setting it on "multiply", and blocking in your colors with a brush. Flexible...
