Yes, those "imperfections" are intentional- the "new" Protogen is actually my 1st- Thundercloud. He is approximately 8,000 years old, a survivor of the "Protogen War". As I keep working on him, you will see more evidence of a hard life... his chest armor actually has bite marks in it, his right ear is partially chewed off.
